Several years before the events of the first game, Uncharted Drake’s Fortune, Nate and Sam are searching for Avery’s treasure. Alongside their friend Rafe, the Drake brothers sneak into a Panamanian prison to reach the former companion cell of Avery, where Nate discovers a hollow statue of Saint Dismas. When the prison warden who helped them demands a share of the treasure, Rafe recklessly kills him, resulting in a frantic escape. Nate and Rafe manage to escape, but guards open fire on Sam and presume he is dead.
Fifteen years later, after the events of the previous game, Nate is retired in New Orleans with Elena but misses the excitement of his old life. Sam visits him, having survived the gunshot wounds and spent the time between the two incidents imprisoned, explaining that he escaped with drug lord Hector Alcazar, who demanded Sam find Avery’s treasure or be killed.
Nate agrees to help Sam and lies to Elena about this mission, telling her he accepted a rescue job, embarking on his journey with the help of Sully, stealing a replica statue of Dismas from an illegal auction in Italy, setting them in conflict with Nadine and her leader, Rafe, who is still searching for Avery’s treasure. A map inside the statue leads Nate and Sam to St. Dismas Cathedral in the Scottish Highlands, where they discover a hidden temple and a map highlighting what is known as King’s Bay in Madagascar.
In King’s Bay, Nate and Sully learn that Avery, Thomas Tew, and ten other pirate leaders gathered their treasures; then Nate discovers a map to Libertalia, a fictional pirate city. The group returns to their hotel to find Elena. Elena is upset by Nate’s deception and the sudden appearance of Sam, whom Nate never mentioned, so she leaves. Nate sends Sully after her.
Nate and Sam follow the map to an island and discover Libertalia. They find evidence of a civil war; the founders stole the city’s treasure, transporting it across the island to New Devon, a well-fortified city they built. Rafe ambushes the brothers, revealing Sam’s lie, as Alcazar died six months ago; Rafe released Sam from prison two years ago, and Sam had already betrayed Rafe to resume the search with Nate. Rafe prepares to shoot Nate; Sam protects him, but Nate is thrown off a cliff.
Elena rescues Nate, who reveals his past; as teenagers, he and Sam discovered that their mother, historian Cassandra Morgan, was researching Libertalia. After the boys broke into the manor associated with their mother and almost got arrested by the police, they decided to start a new life by changing their last name to Drake to honor their mother’s theory about Francis Drake’s descendants.
In New Devon, Nate and Elena learn that Libertalia descended into a conflict over the treasure, with the founders killing all the colonists. Internal fighting among the founders began until they were all poisoned by Avery and Tew.
The group saves Sam and convinces him to escape with them, but he soon decides to pursue the treasure. After tracking Sam’s trail, Nate finds Avery’s ship loaded with treasure in a cave, and after collecting a large amount of treasure, Nadine refuses to risk more of Avery’s traps, but Rafe forces her to bribe her men. On board the ship, Sam triggers a trap, causing a fire that traps him under the rubble.
Nate confronts Rafe and Nadine in the ship’s hold, where the skeletal remains of Avery and Tew lie, having killed each other for the treasure. Nadine leaves Rafe with Nate and Sam to die. Angry, Rafe challenges Nate to a sword fight. Nate cuts a rope tied to a bundle of treasure, causing it to fall on Rafe and crush him to death, saving Sam. The two return to Sully’s plane, and the group escapes.
Sam and Sully cooperate to get a new job while Nate and Elena return home. Elena explains that Sam stole some gold and gave it to her. She realizes that they both need adventure in their lives, so she buys the salvage company Nate used to work for, appoints him as the owner, and plans to revive their old exploration program. Years later, Nate and Elena have become successful artifact salvagers, and in the game’s final chapter, after their teenage daughter Cassie (Kaitlyn Dever) discovers traces of their adventures, Nate decides to tell her their story.
